Are the floor pressings supposed to match up with the chassis shape exactly? That is, have you access to another (or photos on a forum) that might confirm what an OEM floor looks like against the chassis? It may be that there's plenty of "give" there even with an original floor - there's a section on the Viva HC where the two are a bit apart, though it's towards the rear end. That has a filler piece welded across the top of the chassis to create a water trap stop stuff getting in.
It also might just be that there's a limit to what can be done with the press tools available. I recall seeing one of the TV resto shows going to Ex-Pressed Steel and because their press is quite a bit smaller than the OEM ones, they have a fair bit of hand-finishing to do, and some stuff just can't be exactly the same as original.
